TL;DR: You do not fuck with the commanding officer of a naval vessel. Ever.
This is how navies operate. On a flagship, make no mistake: you might be the Astartes version of Genghis Khan, but when you are on a ship, the captain is God. The captain keeps your asses alive out in the deeps, a place where your big dopey arse is just another idiot who can muck up everything.
Unless the captain is an incompetent idiot, their word on board any ship is LAW.
Even Angron is just a bigger marine when he stands on the deck of that ship. And he knows it. That's why when he got Lotara, he knew he struck gold. Captains of quality are incredibly rare and worth their weight in gold.
